Lee Erwin fired Kilmarnock in front after 16 minutes before Kris Boyd netted a second for Steve Clarke’s side early in the second half.
Eamonn Brophy put the Ayrshire side 3-0 up after 74 minutes before a late fightback from the Staggies.
Billy Mckay pulled one back after 86 minutes before Alex Schalk netted a second in injury time.
The result leaves County four points adrift of second bottom Partick Thistle who drew 0-0 with Aberdeen.
